Surging and not idling properly after tune-up. Please help

Hi, I have a new to me 2006 ST 1300 ABS model. I bought the bike off a guy who inherited it from a friend of a friend who basically just had the bike sitting in his garage for the last year or so with little to no riding. He did not really know anything about the history of the bike. It has 58000 miles on it currently. The bike ran pretty good but did stall out periodically and had a throttle that was very sluggish at times as if it wasn't getting fuel. I looked over this site extensively and decided to do a little tune up after reading through a bunch of forum posts. I flushed and filled the coolant. Replaced the spark plugs with the NGK plugs, changed out the air filter with a Kand N. The air filter I pulled out was really dirty and appeared to be the original. I also replaced the little 5 way tee that everyone says can be an issue. The old one didn't seem to be clogged but just replaced it anyway as it was only a few bucks at the parzilla and I was ordering a bunch of other stuff anyway. I also ordered a new quantum fuel pump kit. I ordered the proper Honda brand hoses that are rated for submersion in fuel. When I put the bike all back together and fired it up tonight, it is running horribly. It barely keeps an idle and when I give it throttle it is just surging like crazy and then will drop down to an extremely low idle and sometimes just stall out. I am just wondering if anyone else had any issues after doing work like this on their bike. I am hoping maybe the ECU needs to relearn fuel mapping as everything is new now but I fear it may be an issue with something I did with the fuel pump. Any help you can offer would be greatly appreciated. Thank you.
